Here are the ones I can think of off the top of my head. None of the Health ones have graphic content. Most of the Animal Rights ones do. For the ones I wasn't sure of whether there was graphic content, maybe someone can edit my answer or comment below on whether there is or not.

Animal Rights

  • Earthlings - This is a very graphic documentary. The first 10 minutes aren't graphic, but the rest of the movie is. It is narrated by Joaquin Phoenix. It covers animals as pets, food, clothing, entertainment and "research". You can watch this one free on their website.
  • Behind the Mask - Also has some graphic scenes. I don't remember it too much because I haven't seen it in a while.
  • Fowl Play - I haven't seen this one yet.
  • The Witness - I don't remember how graphic this one was. I don't think there was much graphic content. I really liked this one, it was inspiring.
  • Peaceable Kingdom - I thought I saw this one a long time ago, but it looks like the DVD isn't even out yet.
  • The Cove - A great documentary on the annual dolphin slaughter in Taiji, Japan. There are some graphic scenes.
  • Sharkwater - Another great documentary. This one is on the shark fin industry. There were a few graphic scenes of live sharks having the fins cut off.

Livestock effects on our Health

  • Forks over Knives - This is a very popular documentary on the health of a plant based diet. I know several people who want to go vegan from watching this movie.
  • A Delicate Balance - I actually preferred this one over Forks over Knives. It is not well known though. Forks over Knives has a lot on people's individual stories and success, whereas this one is more on why this is the healthier way to eat. It looks like you can watch this on their website.
  • Eating 3rd - I liked this one too. It is full of facts.
  • Healing Cancer from Inside Out - Very similar to Eating 3rd, there is even a bunch of the same content.

Livestock effects on the Environment

  • Meat the Truth - Just watched this. There is no graphic content in this one. It is really good. You can watch it on youtube.
